Security was the second thing on Apple’s mind. The main reason, I believe, they were against jailbreaking is because they were losing money.

Jailbreaking enabled exclusive features of the newest iPhones on older devices. Also, piracy of paid apps and in-app purchases was a huge matter of concern for Apple.
